I have a site (build with Gregarius.net) that is making some nasty long queries to the MySQL.

If you know how to fix the following, the job is yours!

Although the amount of database activity your sites are generating is pretty high, the issues you are having to not appear to be a result of a hardware limitation issues. Your server logs all databases queries that take longer than a second to run. A query is a command to read or write from the database and should run in less than a second. Your Database Container has logged several queries that have taken over a minute and half to run on average. The support for the application you are running or a MySQL developer needs to look over these queries to see if they can be optimized. Sometimes changing a command around or adding an index to a database table can make a huge difference in performance. Since these requests are taking so long to process, connections to your database are stacking up to the limit. This is what triggers the '#1040 - Too many connections' error. It's possible to raise this limit, but then you may run into hitting the general resource limits for!
your database container.

You Database container also has a MySQL report that gives other valuable information on how your database applications are running. One thing I noticed is that your database is not making very good use of Query Cache. Query Cache saves the results of queries in a dedicated portion active memory so they can be quickly retrieved. However, only 50 percent of queries to your database are cache able so about half this dedicated memory is getting wasted. Your MySQL report also shows that once queries are cached they are only used once before they need to be flushed. This is another indicator of memory dedicated to cached queries simply wasted. You may be able to adjust and optimize your application to make better use of Query Cache, but you also may want to try to reducing memory dedicated to Query Cache to free up resources for general processing.
